It would be great if island defences are rebuilt after you take an island and come back to it later.

Also non destroyed enemy units could try to retake the island if you leave before the destruction of them

+1 I'd really like this + maybe the ability to buy extra defence so a base level + extra from purchase.

+0.5. It has been a while since I've played it, but I believe in Gaea Mission, the island defenders were changed to your team on capture as they were being controlled by the island's command center. This would be a nice optional property of a game, so teams may focus more on a stealth capture, keeping the island's assets intact.
